The film depicted a post apocalyptic society, where aliens had previously befriended Earthlings in a devious manner to extinguish them from the face of the Earth!
This was done by showing them (us) how to make learning/thinking machines that would eventually think themselves superior to biological imperfect humans.
As the war raged on, we found a way to duplicate thoughts, memories, and emotions onto a vast computer grid, accompanied by avatars of the linked person who never knew the nature of their reality.
Forget the first part for now.
The "vast grid" mentioned could be real in a few centuries, but hold the phone!
"What about physical interaction?"
Not possible.
If the grid is powered by thought and memories, dreams and fantasies, imagination and emotion, nobody else can manipulate these fantasies, etc., although if we had the technology (which they are working on), actual dreams and fantasies could be monitored, but not manipulated.
"Could we interact verbally?"
Yes and no.
From a teacher's perspective, she might see her student raise his hand when a question is asked.
The student however wouldn't be raising his hand during a tough question.
In fact if human nature doesn't change too much, he might be seeing his teacher stripping when her image is fully clothed!
I'm sure he'll forget she's just an avatar, in fact we might not know our reality is false at all, a theory that scientists have already.
This put's a new spin on the song that goes:

See I thought that the matrix was feeding images and sensation based on the matrix construct into the mind. Not that the subject was "dreaming" in the sense we understand dreaming or creating thoughts independently. But that you would "see" a car or the girl with your optic nerves feeding the false info to your brain from the matrix. Your bodily nerve impulses of walking, talking, working etc. are feed into the larger matrix world for others to "perceive" via sight sound and touch and smell created by the matrix. All other persons actions would be feed into the matrix and synced. What however the matrix wouldn't control is your thoughts about what you see and feel, just the total environment you are immersed into.

In the sequel he says he can create programs (Lady In Red is reference to Illuminati) not just manipulate them (a door, really?), but neither explanation for the code would be true.
The aliens were supposed to have built this world because the robots turned on them, but this isn't realistic since the aliens would be in commas just like humans.
I do think communication can come from the outside world, but it wouldn't be as concrete as a telephone, or as understandable as a human voice.
It would come in the form of garbled messages perceived as acts of God.

Where did you get that Idea. Is it stated that way in one of the films?
When they plug into to the construct for training it seemed to me that they where operating in a like you said as an avatar in a game world. they manipulated the avatar but the game world was fixed to a degree. the matrix was just a larger platform or world controlled by the creator by the "the father of the matrix" that guy in the white suit. "the Mother" Adding some code that allowed smoother play as it were.
In the Animatrix Animated film it showed the machines early in the matrixs development proding a mans brain with a electrical impluses to produce certain sensations ans emotions. Learning the buttons to push.
Not sure how you come by the fantasy engine motif?
But a lot of the things in the movie didn't really jib with the concept. the Phones, it seems to me, would all be controlled by the matrix . Outside unattended jacks into the system based on hot spots in the "game world" doesn't make much sense.
the idea of old code, like Hammer style vampires is cool though.
But the biggest inconstancy to me was the idea that the Agents could dodge a bullets but could not dodge a punch.
It's still very cool but

There were not any aliens in the Matrix, not even in back plot.
Actually, I think that it's more likely they just didn't bother to dodge punches, as punches are inherently non-lethal. As was seen in the films, the agents could withstand brutal physical assaults that would have dropped anyone else with broken arms, ribs, you name it. Bullets, however, ripped through the body they "inhabit", and kill it, thus necessitating a dodge.
The robots were created by humans, through the use of Artificial Intelligence, and while we are never given a direct point on who started the man/machine war, we are told directly that humans scorched the sky, creating a thick albedo that kept out the sun, depriving the solar powered robots of their power source. Apparently, though the robots anticipated it, and figured out a way to jack humans like D cell batteries.
However, humans could still get out were they conscious of what was going on, and permanent sedation wasn't really practical, and would lead to reduced capacity, so they came up with a way of "tricking" the brain with computer codes, allowing the humans to exist in a virtual world that would conform to what their minds expected there to be.
The first attempt at this was disastrous, the "perfect world" scenario being one that humans innately recognized as wrong, and so many humans began to wake up. Then there was the first "One", who could manipulate the code, a weakness in the program that simply could not be written out, and so the machines were forced to adapt the rules, since a perfect order simply couldn't work. They thus allowed Zion to exist, with a certain number of humans, both born there, and "freed" from the Matrix. This kept the world from breaking down, and just required a purge of the free humans every so often when another "One" would appear, and begin the cycle again, until Neo breaks it.
The entire thesis point of the OP is actually riddled with inconsistencies. When a man is having a stroke, and smells burnt toast, is that because there is burnt toast in the room? Or how about hallucinations, where the brain creates auditory, visual, and even tactile illusion all on its own? the brain controls everything in the entirety of our body, including of ability to touch. It regulates our response even to atmospheric pressure.
As to the issue of subjective vs. objective reality, we have role-playing games now, where we created a single static reality that each person acts in individually, conforming to the set laws of the virtual world. A night elf in World of Warcraft doesn't suddenly become naked cause your troll had an errant thought. Yes, each person has a degree of individual will, they can choose things, but those choices are limited by the physics of the virtual world, much like in World of Warcraft. Simply look at Neo as being the asshole who finds a GM mod for his character, and cracks out his avatar to near godhood.

The training part was to get Neo to understand the true ramifications of the virtual world of the Matrix in a safe environment.
Color Emotional Stimulation (CES) is when a person sees a color and has a manipulated response to it.
For example we see a McDonald's arch that's golden, and we feel hungry.
This can also be applied to objects like bikini clad women in beer commercials.
In the 60s going through the 70s, they did experiments with CES by putting a person in a windowless room which is painted one single color.
"I see a red door and I want to paint it black."
Black represents death, grief, gloom, and sadness so I never got that song.
The color red represents rage, violence (reference to blood), love, and lust.
The image of a beautiful sultry woman makes us think of elegance and class, but also reminding us of lingerie and bikini models.
This makes a woman wearing a red dress stand out to us, with a desire to make love to her.
Did you notice everyone else in that scene was in black and white?
By the way, this is why Hitler chose the Swastika flag colors of red and black.

From it will emerge a super race of einsteinian telekinetipaths who will require little if any technology as their body parts slowly become obsolete.
Of course, this is several centuries down the road, providing humankind can manage to make it that long without fucking everything up. :blowup:

One might think this is an outrageous idea, but the NSA, CIA, FBI, KGB, DoD, and DARPA (not to mention other branches of the military and police) are working on incredible things as we speak!
When I hear of Hitler's plan for the ultimate solder, and the race we had to take down these Supermen, I think that couldn't happen today, but according to the Science Channel, it is happening!
My vision of the future is one we see in sci-fi movies and TV all the time:
A dictatorship by a rogue bounty hunter task force.
These people won't have to search your home, they'll do it with X-rays (T-4000 for inside and T-5000 for outside).
Anything that they think is a threat to society (which includes all porn) or a danger to children (including a lazy traffic guard) will either be eradicated by a microwave gun, or confiscated by levitation and psychokinesis.
Backscattering and millimeter scanners will be commonplace at every traffic light (hooker hangout), school parking lot, highschool, college, football field, tennis court, spa, etc., and people will accept this just like they did with GPS in video game controllers/consoles and RFID in humans for "medical" reasons.
Communication will be done with mental telepathy which is aided by a super strong, super fast, fire resistant exoskeleton conducting "silent noise" (like "The Bone Phone").
Videogames will be weapon simulators like Jack Thompson said.
This will be accomplished with electro-magnetic pulse earphones that are marketed as a way to immerse yourself in the action.
The public will all be cataloged with facial recognition software and spy satellites that uses super secret signals the government doesn't even know about!
And mind to machine networks will evolve far beyond the Internet.
Nano technology and biotech will play a big part in this scenario as well, the uses of this are endless and frightening, such as to see out of someone else's eyes, and hear out of that person's ears with biological nanotubes attached to the brain (the ultimate hijacker).
They could even use galvanic vestibular stimulation combined with an electro-magnetic gun to manipulate (and destroy) the nervous system to control the human body until we eventually die from what is perceived as cancer, a stroke, or Parkinson's.
